PLEASE HELP! 2003 Executive Misfires/Shorts

I’m having some crazy issues with this money pit so I’m seeking assistance from you knowledgeable folks. I want to make reading this post as easy as possible so I will format it as follows.
A: backstory
B: History of issues
C: what I’ve done

A: Backstory

I bought this car, 2003 executive, with 123,000 miles. I paid $2800. It seemed too good to be true. Spoiler: it was. I took it for a test drive and seemed ok with the exception of some stumbling at low rpm’s and the occasional misfire when stopped in drive. I figured that would be easy enough to fix. So I pulled the trigger and bought it, and drove it 50 miles home with nearly no issues.

B: Issues

The car has had several issues. Blown out suspension, coolant leaks, rough idle, misfires, coil shorts, leaking oil from the filter housing, and overal performance issues. Codes indicated MISFIRES on a couple of cylinders.

C: What I've Done:

I replaced the suspension air bags and that issue is resolved. I’ve thoroughly cleaned the throttle body, plenum, and MAF. I’ve replaced the air filter. I fixed the issue with water leaking into the driver and passenger foot wells. I checked compression dry and everything looked great. I have replaced all the coils and spark plugs with motorcraft gapped to .054. New thermostat.

After all of this, the car ran great! No stumbling, it was perfect. I drove it for maybe 100 miles with no issues…. But I made a mistake, and I think I caused more issues

D: Current issues

Upon replacing the thermostat and burping the cooling system, I accidentally left the reservoir overfilled. I don’t know if this caused the next issue, but I suspect it contributed.

All of a sudden, while driving the car, when I came to a stop at a light, the car would run very very rough. Almost dying. Then moments later, it would start running fine again. I could hear a hissing from the engine bay. I got codes P0351, P0353, and P0357 several times. Occasionally I’d get P0354 and P0358. Which appear to be associated with a short. I checked and cleaned a couple of grounds.

Last night, I had catastrophic failure. The same codes came back (P0351, P0353, and P0357) and the car overheated. I popped the hood and found that the passenger side rear heater hose nipple snapped off with no chance of getting it back on. I will try to repair that. If I can’t, I will replace the intake with the Ford racing one. I WILL NOT use Dorman or any other aftermarket junk. But my concern are the codes. I don’t know why I’m getting them. I’m worried about spending $300-$400 on an intake and doing all the work, and still having those 3 codes come back. Could that issue be happening because coolant was spraying on the PCM connector? Would that need a replacement? Is there any way of testing that? Has anyone had those codes?

It's very important to note that I have Ohm Tested the coils, they are good. I got them from the Dealership, so I know they are real. After getting those codes (P0351, P0353, and P0357) I swapped the position of the coils and got the exact same codes, so i know the issue is not the coil themselves. Also, While the codes are related to the coils, its my understanding that they are NOT misfires, but rather Primary Shorts to the coil.

I have included some pictures of the codes after I noticed it running rough BEFORE AND AFTER replacing coils and plugs, along with my compression numbers.

All of the codes posted are related to ignition coil wiring or the coils.
You replaced the coils and have had a coolant event.

Either the coolant got the coils/connectors and spark plug wells wet. And the remedy is cleaning and drying
OR
The coils you purchased are bad. I think you stated you bought Motorcraft coils. There have been fake Motorcraft parts being retailed.
As a rule I do not replace coils (as a maintenance routine) unless the coil is bad.

As to the coolant, likely there was still air in the system and needed to be bled out. Not always an easy thing.

As to the snapped off part in the cooling system, I have not been successful in making repairs to a cooling system part. I end up replacing anything that is broken in the cooling system.

Hi! Thank you for replying! I ensured that the coils are good by testing their ohms. They are good. I got them directly from the dealership so i know they are legit. You are correct. The codes are all coil related. However, the codes im most concerned with are not MISFIRE codes. They are codes indicating a short on the primary for the coils. I have swapped the position of the coils and I still get the same codes on the same cylinders. Because of that, I know for a fact that the issue is not with the coils at all.. Rather, I'm thinking the PCM is causing the issue. Have you ever seen a situation in which there is a short to the coils being caused by coolant leaking onto the PCM connector?
