2005 lincoln navigator 5.4l no crank

I have a 2005 lincoln navigator 5.4l. The issue is no crank and also have the advancetrac and charging system lights on. I've replacement the starter solenoid ignition switch and neutral safety switch and battery. I've checked most of the grounds they all appear to look good. I can turn the key to the on position and jump the solenoid and runs perfect except for the advancetrac and charging system lights. You can also hear the relay clicking when you turn the key. Need some help if anyone has had this issue before
 
I once had a very similar no crank issue with a different model Lincoln before and it ended up being the starter solenoid. The starter motor itself was good, just the solenoid was defective. I elected to replace the entire starter assembly and all was well.

On another occasion with a different vehicle, the spade terminal to the starter solenoid was corroded and would intermittently cause a no crank situation. If your starter solenoid has the spade terminal connection (versus the ring terminal on a stud), you may want to try installing a new terminal connection.

I'll check out the connectors and see. I don't think they looked bad when I replacement the solenoid. Would a bad alternator cause it not to crank? Just wondering

You have replaced a lot of parts with out fixing the problem. I would suggest diagnosing the problem first and then make repairs as needed.
Plus a clarification of terms. This system uses both a starter relay and a solenoid.
Below is the starting system wiring diagram that I copied from the net.

The solenoid will be mounted to the starter. A larger cable from the battery goes directly to the solenoid
Make sure there is 12 volts at the solenoid from that larger cable at all times. Even with the ignition key removed from the vehicle!
This is the supply voltage to operate the starter that spins or cranks the engine

The control side of the solenoid involves:
Two fusible links
A starter relay
A smaller wire from the starter relay to the starter. This should be hot at the starter ONLY when the ignition key is turned to start.
Plus all of the control parts to get power to the starter relay.
Ignition switch, central junction box with fuse, transmission range switch (Neutral start or safety switch)
With someone operating the ignition key to start, break out the volt meter and check voltages at
Small wire terminal at starter
Starter relay
Transmission range switch at connector C182
Fuse in central junction box
At ignition switch connection C250

There are only 3 ground points: 1) The battery negative cable ground wire bolted to the vehicle. 2) The starter assembly bolted to the engine. 3) The starter relay mounting.

Alternator has nothing to do with the starting system.
You could remove the alternator and the engine should still crank and start.

With that said, the charging system warning light may be on because of an issue with the charging system. It is a separate system from the engine starting system.

Same with advance trac. A separate system as well.
